I'm interested in the JQuery product but can't see if it is possible to configure upload zones. Are these only available in the Wordpress version?

Yes, they are available for the jQuery version: http://jquerydoc.fancyproductdesigner.com/classes/Options.defaults.imageParameters.html#property_uploadZone
