You cannot control inventory using this setup. Instead, you need to use the woocommerce variations and if necessary point each one to a different fancy product.

If I have the color panel enabled and use variations for the garment size, how will I control inventory? For instance, how will I control that there are large royal blue in stock, but not medium royal blue?

You can use WooCommerce variations to do that or the plus addon (https://codecanyon.net/item/fancy-product-designer-plus-addon-woocommercewordpress/17976317) with it's bulk order feature.
